Now, I believe that there are no other topics present on this forum, but don't hang me for it, I'm too lazy to go searching.
Yes, I am quite aware, that this little "war" (rather not call it that, but I seem to be sleepy) is a little bit old. But a topic of which I believe is to be discussed further into. Going into depth and detail's going to take a long while, but hell, here goes:

Now, Prototype is, in my opinion, superior to Infamous, gameplay wise. It has 'addictive' controls, an existent decent story/plot, and, best of all, a fuckload of action. And has some replay value on top of it all. The variety of powers you possess is larger. There are the Claws, the Hammerfists, the Whipfist, the Musclemass and the Blade, which are the offensive powers. Then there's the Shield and Armour, defensive powers. Thermal Vision and Infected Vision, optical "enhancing" powers. And last but certainly not least, the disguises. My personal favourite being the Blade, due to its clean cutting nature.
The Claws, a pair of, well, claws, slicing Military infantry, Civilians and Infected alike into nice little dices for you to eat. Personally, I dislike them the most, because of the range it has, and that I find no effective use for the Groundspiker. The Hammerfists explain themselves. Big motherfucker fists, that are as effective as yo' mama in bed. Seriously, the Hammertoss? Priceless. Then the Whipfist, personally my second favourite power. The extensive range, the Street Sweeper purchasable ability, and, as far as I can tell, it is more effective than the Claws by the long shot. The Musclemass is a charm against really hard bosses, such as the Supreme Hunter. Trust me, you're going to desperately need it. The rest of the powers you can look up somewhere else.
Devastators. Goddamnit, I love them. The Groundspike Graveyard, the Tendril Barrage and the Critical Pain. They've really taken out a large burden off my shoulders when I fought one of the few bosses, especially the double-G and CP. What boss it really helped me with I will not say. But its effectiveness is something to be craved all the time.
And lastly for now, the Web Of Intrigue, has really "intrigued" me. The realizations you sometimes get, well, for me, it's an awesome feeling I've relived before. And it's an innovative way to explain stuff, although I find many of the WOI target memories really useless.
As for Infamous, I have only tried the demo, and I don't think it comparable to Prototype. The cutscenes are perhaps innovative and all, but it's not the best way of storytelling. The gameplay that many have really orgasmed over annoys me. Not that it's difficult, but that it's repetitive, as in you fight these and these guys, and you're supposed to shoot them with LAZER BEAMZZZZZZ!!!1 instead of going up-close-and-all-naughty. Sure, same concept in Prototype, but there are a lot of more different ways to kill them. And a higher, less annoying and frustrating variety of enemies as well. But too bad Infamous' got the Karma system. But then again, you don't have to worry about Karma in Prototype.
Just generally, I like Prototype better, because of story, gameplay and setting.

tl;dr: Personally, Prototype's better, because graphics don't make a game.

Shouldn't this be in General Gaming?

Well, he did say he was sleepy. But, then again, people are starting to not give a fuck about just where they start these topics anymore.

I haven't played either yet, so I can't tell you how I feel about either, nor do I have access to a PS3, so comparing the two games was impossible for me in the first place.

Since you brought the game up, I might as well give the demo for Prototype a play.

Well I give a fuck, so I'm gonna move it. I'll post more on the topic of these two games later.
